The Saniwa and Touken Danshi were enjoying a peaceful life when they were suddenly attacked by the HRA. After a fierce battle, the Touken Danshi managed to overcome the HRA, but the Honmaru was greatly damaged, weakening their military strength. In addition, in the midst of the battle, the Saniwa, who are vital to the Honmaru, disappeared.

The board of the restricted panel is fairly complex, but when materials are placed just right, items with high effects can be synthesized, which can't be generated from the regular panel.

Unlike most other first person shooters, the purpose of System Shock was not to kill everything in sight; nor was it a "find the key to move onto the next level" game. The plot was always present, but not so confining as in traditional shooters - there was almost always more than one task to accomplish.
